Also, if somebody knows how those CPUs are sensing temperature, it could be helpful too. I would like to finally fix it, if somebody has any ideas how. I actually used this PC for a nearly whole year already and it always been this way.

There's seemingly nothing wrong with the way I built this computer, it's just some reporting weirdness. I replaced thermal paste yesterday with Cooler Master Mastergel Pro (older version) and I definitely plugged in fan (although heatsink like this might be good enough for passive cooling). I touched heatsink during stress test and it was between cold and warm, nothing like when I used with FX 6300. Honestly, this looks really hopeless to me and I know for sure that CPU doesn't get hot. I tried to use cTDP settings (65W and 45W), but those seem to be broken. I tried to disable power saving settings like C6 state or C&Q and nothing really changed. I tried to downgrade UEFI version from latest FE to FD and FB, but nothing changed. The motherboard doesn't have any undervolting settings either and I never overclocked this CPU. I checked my UEFI config and there are normal power saving settings enabled, as well as turbo settings. I tried to force such scenario with OCCT, where I set up a single threaded stress test, but instead all cores were at 3.9GHz. Also computer doesn't looks like it ever reaches turbo clock speed. I noticed some fps drops during games and other random slow downs in this system.

Anyway, I wouldn't worry about misreported clock speeds during stress testing, but it looks like they may indeed be correct. I built this computer from my spare parts, so that's why specifications are weird. I know that my heatsink config is more than capable cooling this chip, as it handled FX 6300 at 5GHz under 59C.
